室町時代の中ごろ、応仁、文明の大乱を経た1470年代の出来事、という設定になっています。舞台は北陸、そして能登半島。体の48箇所がなく、人間とは言えない主人公は作り物の体で、自分の分身ともいえる48匹の妖怪と戦いながら、自分の体を取り戻して行く、というお話です。また14、15、18、19、20、23、25話は、原作にはないエピソード、つまりテレビ用オリジナルストーリーとなっています。途中でタイトルが『どろろと百鬼丸』というふうに変更になったのは、百鬼丸のほうが子供のこそ泥、どろろよりも活躍場面が多く、また妖怪退治こそがメインのストーリーだったせいで、視聴者にはどうしても主人公が百鬼丸にしか見えなかったせいです。パイロット版とは異なり、モノクロで放映されたのは、ひとえに予算のせいだと言われていますが、モノクロだからこそ、余計に妖怪たちの不気味さが伝わってくる作品となりました。
